Page and website settings

1. Should page and website for the same site ever be ran at the same time?
2. Would it be more beneficial to switch say main site for a few days then inner links for a few days then back to main site?

When you enter a profile as a webste it will promote the homepage and the inner pages, it is never advised to add pages from the same website unless you have significantly different search keywords. It is far easier to add your profile in as a website and then, if desired, add in different anchor texts for each inner page if the keywords being targetted are significantly different from the homepage keywords.

Even though I dont really see the point of adding a profile as a website and then entering the individual pages as separate profiles there isn't a reason you couldn't run both at the same time (other than the high probability of duplicating same target pages resulting in a very similar linking pattern for your different pages).
